It's okay to put it in ice cube trays in the freezer right? Or will that mess it up some how?

cover it with saran wrap. After it's frozen pop them out of the trays and put it in freezer bags.

Check wholesomebabyfood.com to check on which foods freeze best. Some of them don't do very well in the freezer and are best for making and serving right away.
