Why would YOUR father file for custody? Why don't YOU file for it?

Depends on how she'll react. If she's logical, she might save you the fight and agree that it's best for the son, especially if you have good access for her in place--this might actually relieve her, as she'll still get to see him, without the burden of supporting him. If she's likely to just freak out, skip the step and let her freak out when she's served.

my father is the homeowner and more stable, and attorneys think he has a better chance at winning.

I don't think the court will take him from her. She is his mother and she is in a shelter proving she is capable of looking out for her child's interests. Either I would file or I'd let him live with her. I wouldn't get my father involved though.
